Question - as Jamas here is an Ordo Xenos inquisitor, what would he sensibly carry about in his personal armoury for fighting these creatures?
The basic weaponry he carries around for day-to-day work without grabbing too much attention to himself is:
- an Auto-Pistol
- a Rifle (Autogun with only a Single firing mode, and can be breach loaded if the magazine is empty or not present)
- a Sword.

His gear seems like decent all-purpose kit. For specific foes:
Eldar: Good question. Anti-psychic gear would be a reasonable choice; they're all sensitive enough that psyk-out grenades would probably hurt like a bastard. Of course, that could be said of most explosives.
Tyranids: Targeted toxins are the classic 'Nid-busting gear, if memory serves.
Orks: Anything that can put holes in them!
For Orks (and to a degree, Tyranids), whilst close combat weapons might be considered, why try to compete in their own field? Bring along a flamer! This is especially recommended for the Orks to ensure that their spores are destroyed (and that more Orks don't spawn).

I second the flamer comment. Hell, dual hand flamers. He's a flipping Inquisitor.
just use a "board with a nail in it" why waste the Emperors ammo on the Eldar
as for Orks and Nids FLAMMERS all round
Does he trouble to take them alive (for study/interrogation)? In which case a web (or even graviton) gun or shock weaponry may work.
Otherwise hunting diverse xenos isn't so different from hunting heretics, whichever large gun he favours. I guess for orks or tyranids some specialisation against large numbers of lightly armoured infantry (as others have said, flamers are good). Scanning gear would be normal I suppose.

"Fellow prodical"? I've been a long time Conclaver actaully - just been on a long hiatus due to university and illness. I was running an Inquisitor campaign at the GW Worcester store until they barred all specialist games from being played.
For Eldar, my biggest worry is really being able to keep up with them and to defeat any stealthy gear that they have. Jamas himself isn't a psyker.
"Targetted toxins"? I'm assuming that obviously means some poisons of sorts - do you have any elaboration?

Flame does soundlike a very anti-orcish weapon indeed. Not something I'd be carrying around whilst trying to be sly though! I'll certainly add one or two into his personal armoury.

As tongue in cheek as I assume your statement was, I do actually see mileage in the idea of a character armed with nothing aside from a board with a nail in it.

I daresay he'd be swift to put anything captured out of its miserable existence, once having extracted any information from them that is. I can't see purposeful capture to be a common occurrence.
To paraphrase the concise Oxford dictionary: Prodigal, n. 2. (In full prodigal son.) A repentant wastrel, returned wanderer, etc. So that'd be a "yes."
From a rules perspective, there's really nothing special you can do to slow down Eldar - they're just like humans, but superior in most respects. Still, pumping them full of lead tends to bring them down right quick.
Targeted toxins means, well, just that - toxins (or viral agents or what have you) specifically engineered to be baneful to Tyranoforms. Rules are easy even if you're in a rush; just come up with some suitably nasty effect and stipulate that it only works on 'Nids. The Ordo Xenos probably has entire libraries of this type of thing - or if Kryptmann should happen to owe your character a favour...
For all of the above I would suggest the Imperial Guard or even the intervention of the Astartes. Since Inquisitors have the whole gamut of options up to Exterminatus, I would say dealing with numerous or know Xenos infestations is probably academic (from a gaming aspect anyway).
Uncovering the unexpected whilst delving into the darker corners; is it not more likely to be Genestealers rather than 'Nids proper? Orks I can see getting to all sorts of places, and flames sounds like the preferred choice - as for Eldar, I would suggest deploying the Ecclesiarchy and/or sanctioned Psychics as a start, and something that makes large holes from a safe distance. In other words, recruit some specialists...
With my own Inquisitors, I've kept their armoury very simple like yours, but to ensure they have that added bit of Cool, I usually give them all sorts of little gadgets and gizmos. How about special ammunition for his weapons? He's an Inquisitor who hunts aliens, so it wouldn't be too far to assume he'd carry some psyk-out rounds, hellfire shells, maybe some specific anti-ork toxins, Inferno rounds, shock shells etc - Marco's revised Armoury is a good source of inspiration for all manner of weirdness!
Little gubbinz like Hexagrammic wards for dealing with pesky eldar might be quite fun, perhaps some web solvent and some de-tox as well for getting out of particularly sticky (hah!) situations...
